I can understand the packager including any objects, wallpaper, etc used in building a house, but there is no reason for it to grab hacks, or even objects not used in the house.
I personally only use hacks that make the game easier for me, not for my Sims - like an object that allows 'shop at home' for clothing, it takes sooo long to load a community lot just to fix someone's clothing - or to fix and prevent glitches that have occured.
Even knowing about this problem for so long, the Sims2Pack Installer (the official Maxis one, I mean) still doesn't let you install only the content you choose, or include only what's necessary when packaging a house. If it weren't for programs like the Clean Installer, there'd be no way to install only the content you'd like, or clean a house before uploading it.
